Yes, just delete your extra categories, but make sure that you just move the products out and empty the categories and don't delete products from them because that deletes them from your whole store. I have seen where that has accidentally happened to creators thinking they were just deleting them out of the category. If you do need to empty the categories it may take a day or two for indexing to see they are empty before you can actually delete them.
